Grade separation anxiety

Experts at a meeting held last week by the California High-Speed Rail Authority revealed several design requirements which are likely to limit the options for running high speed trains through Mountain View — including limits on how the trains can be run under, over or through intersections.

Now, why is the existing tracks the only route considered, especially when it requires an entire rebuild of everything along it, and disruption to all neighborhoods and roads.
Wouldn't it be cheaper and better to run the whole thing down the center of 101 and then have light rail/shuttle buses to connect to downtowns that want it? has any other route ever been considered?
i thought the high speed trains will only run a few times a day anyways.
seems that cost is not an option to this overall design, just the idea that it must run through the existing tracks lines at any cost.
